Description

The player should have a reputation with each Alliance that dictates how that Alliance treats the player.

This could be as easy as a single "friend-o-meter" variable where positive is 'like', negative is 'dislike', and zero is 'ignore'. Alternatively, this could be more complex.

Any player interaction with the ships or planets in that Alliance should have an effect on the player's reputation. If the player destroys ships of a certain alliance, then their reputation should become more negative.
